Sorry to hear of your troubles, but does at least sound like a fault that your seller is trying to fix..
My mt09 (2014) one of the early ones, seems to run cool, usually shows 65 - 75 c unless its pushed hard, the place I notice the temp go higher is when youre stationary in traffic for more...
I think there are some more fuses that may have blown, more than the couple near the battery, these may be under the panels near the tank, but the ones that might be blown listed below (fuse rating)
Ignition (15A)
fuel injection (20A)
electronic throttle valve (7.5A)

Could be they have changed the mapping to safetyise it, but then whats the point of having all those extra tcs type settings when disabling them makes no difference ...
Did you figure this one out?.. looks like there is a limit to how far you can adjust that piece, i was trying to adjust the brake light switch on mine recently although its an early mt09 the setup looks similar, this forum is a bit like a ghost ship no one seems to answer 😁
