This is my 4th new bike. I'm usually careful the first 100 miles mainly because of the tyres, after that I have 2 rules.
1. Don't red line it.
2. Don't ride for long periods at the same revs.
That's it, no need to over complicate things.
I went from a 70hp ER6n as a first bike to an 160hp S1000r.... it'a all about what's between your ears. You're the one controlling the throttle etc like others have said. Take is steady, experiment by all means giving little bits of throttle here and there, take your time to get use to the bike...
Thinking about a screen myself, not sure they really do that much? To deflect some of the wind would be nice because you hit 100+ and it feels like you're going to be blown off the bike. I've not looked at every screen on the market, just the ones i've seen look naff, with only the yam original...

I got so much thrown in with my bike that I was happy to pay a little but i wouldn't have been happy if he forced me to pay the original £99.
The FREE labour was something Yamaha were offering, that has now finished so dealers are starting to charge.
Anything from £100 to £140 for 1.5 hrs labour with £35 being consumables like oil etc seems to be the norm.
If you look in your manual the mention of the free labour has been blanked out...
Mines booked in for this coming Monday. Had an original quote of £99 which seems to fit in with most other prices mentioned on here. Well after a little chat via email I've managed to get it labour free and so should be about £35. In with that price they are going to set up the sag and rebound...
That's not right at all! I part exchanged my bike, put the rest on PCP @£54pcm and picked the bike up a couple of weeks later with the free akra exhaust system fitted and lots of other upgrades/extras.
Picked the bike up, road it home, took the baffle out. It's somewhere in the shed gathering dust now.

I've not got a PCV map for my bike but wasn't a dynojet map mentioned which sounds like a generic MT-09 map set up for your type of exhaust fitted? would that not be similar to the PCV giving me a performance gain?

I've read different maps being installed on the ECU, like a PCV which I think you did TT? or there was another website which list several maps depending what pipe you have. I seem some picture posted of BHP figures...
